- The binding site for a polypeptide chain consists of a series of subsites across the surface of the enzyme. By convention the substrate residues involved in the binding are referred to as P (peptide) and are numbered bidirectionally from the residues on either side of the scissile bond (the bond that is cleaved). The subsites abbreviated S. are numbered to match the peptide; thus the S3 subsite interacts with the P3 residue in the substrate:.
